Issue for this PR

Closes #

N/A: feat change; no linked issue required.

Type of change

  • Bug fix
  • New feature
  • Refactor / code improvement
  • Documentation

What does this PR do?

Why. An analyst agent can join a population table to a fact table, silently keep a small fraction of the population, and report the result as fact. In real agent sessions a join kept 23 of 513 entities and the agent stated the 23 without questioning it. The existing sql_check keys/fanout checks can measure this, but agents almost never call sql_check, so the signal has to appear on the sql_execute result they already read.

What changed (before → after). After a successful sql_execute read:

  • Before: no signal when a join drops most of its left side.
  • After: when an equality join between two base tables keeps under half of its left rows, the result carries one note, for example: join cohort → facts on MemberId = MemberId: WARNING coverage loss: 6 of 8 left rows (75.0%) have no match; the inner join drops them. Before reporting results over the joined rows, confirm this loss is expected ... or look for a different key, column or source .... Healthy joins add nothing. Metadata gets join_coverage_warning: true when it fires.

How it works (src/altimate/tools/sql-join-coverage.ts):

  • Parses the SQL with DuckDB's own parser (json_serialize_sql); considers at most two INNER/LEFT joins whose inputs are both plain base tables joined only by column equalities.
  • WHERE conjuncts that reference only one side are applied to that side, so the count uses the same population as the query. Only simple predicates are rebuilt (comparisons, BETWEEN, IN lists, IS [NOT] NULL, casts of columns and constants); a conjunct with a function call (LIKE included), CASE or subquery, or one spanning both sides, another table or a bare column, skips the check. A LEFT JOIN with a right-side WHERE conjunct is skipped, since that filter drops the NULL-extended rows after the join. Subquery sides, CTE names, column alias lists and samples are skipped, not rebuilt.
  • Runs only on the session scratch database and local DuckDB files. Each side must resolve to exactly one local DuckDB base table of at most 500,000 rows (catalog estimate), with no view of the same name anywhere. Remote warehouses, SQLite and cloud/remote DuckDB paths (md:, motherduck:, ducklake:, URLs) are never queried.
  • Never interrupts the engine (no short timeout, session deadline or abort on these queries; a local engine timeout restarts its helper and drops session state, and scratch data cannot move to an isolated connector). The work is bounded by construction instead: the size ceiling plus simple-predicate filters keep the count to milliseconds (a semi-join at the ceiling measured 9 ms), and the note is dropped if the whole check exceeds 250 ms.
  • Requires an explicit warehouse (without one the query may have run through dbt). Every error or ambiguity returns nothing, and the query result is never altered or blocked.
  • ALTIMATE_SQL_AUTO_CHECK=off (or 0/false) disables it; default on.

Deployment readiness. Self-contained; no config, data or migration.

User impact. Analyst and other sql_execute users on scratch/local DuckDB see an extra advisory line only on joins that drop over half of their left rows.

How did you verify your code works?

  • bun run typecheck: clean.
  • New test/altimate/tools/sql-join-coverage.test.ts (12 tests, real DuckDB scratch, a local DuckDB file and SQLite): low coverage note with counts; exact 50% threshold silent; NULL keys never match; LEFT JOIN wording; multi-key and reversed operands; WHERE filters on the left, right and both sides (comparisons, BETWEEN, IN, IS NOT NULL), and unsplittable or function-bearing WHERE (LIKE, lower(), OR, subquery) skipped; LEFT JOIN with a right-side WHERE skipped; non-equality, OR, USING, bare columns, subquery sides, CTE names, column alias lists and parse errors silent; views, a view shadowing a table name, and tables over the ceiling skipped (the ceiling test fails if the ceiling is removed) with scratch state intact; local DuckDB file checked; SQLite, md: DuckDB and Postgres skipped; missing warehouse and missing tables return nothing; and through SqlExecuteTool the note reaches output and metadata only on low coverage, with identical rows when the flag is off.
  • Existing consumers of sql_execute: 568 tests pass across sql-execute, sql-execute-query-from, scratch-sessions, precedence-guard-order, sql-tool-cancellation, warehouse-failure-visibility, sql-materialize(-concurrency), sql-validation-adversarial, sql-comment-safety, sql-result-lint, sql-check, tool-schema-anthropic, feature-discovery-e2e, tracing-bigint and the new suite.
  • script/upstream/analyze.ts --markers --base main --strict: ok.
  • Reviews: two local read-only Codex reviews (heads 0681ee5486, 9d224a97fe) found engine-restart, deadline, remote-DuckDB, view-shadowing and identifier issues, all addressed (the design was narrowed to local DuckDB base tables, never interrupted). Codex then ran out of credits; the framework's independent Claude review of cf12a3facf found the WHERE-filter issue (fixed in 26d4d6d922) and three low items (fixed). Bot findings since (LEFT JOIN right-side filters; bounding work that outlives the budget) are fixed in 070b58de04.

Cost side effects

One extra counting query per eligible join (at most two per sql_execute call), only on the local scratch database or local DuckDB files and only when both tables are at most 500,000 rows; it never runs against billed warehouses. No model calls. Disable with ALTIMATE_SQL_AUTO_CHECK=off.

Summary by CodeRabbit

  • New Features
    • SQL query results can now include an advisory when a supported join matches fewer than half of the filtered rows. The warning may also appear in response metadata.
    • Join coverage checks can be disabled with an environment setting. Checks that are unsupported, ambiguous, or exceed the time limit are skipped; query results remain unchanged.
  • Tests
    • Added coverage for warning conditions, supported and skipped query shapes, configuration, and SQL tool output.

anandgupta42 and others added 4 commits October 18, 2026 09:22
After a successful read, `sql_execute` now checks each equality join
whose two inputs are plain relations (at most two per query) and, when
fewer than half of the left rows have a match, adds one advisory note:
how many left rows were lost, and to confirm the loss is expected or find
a key or source that covers the population. Healthy joins add nothing.

- `sql-join-coverage.ts`: parses with DuckDB's own parser
(`json_serialize_sql`), rebuilds each join side, runs one counting
query, and returns the note. Any parse ambiguity, error or overrun of
the 250 ms budget returns nothing and leaves the result unchanged.
- `ALTIMATE_SQL_AUTO_CHECK=off|local|all` (default `local`): `local`
  runs only on the scratch database and DuckDB/SQLite connections;
`all` adds remote warehouses, base tables only, capped at 100,000
  left rows.
- `sql-execute.ts`: adds the note ahead of lint notes and sets
  `join_coverage_warning` in metadata.
- Tests on real DuckDB (scratch) and SQLite: low and threshold
coverage, left-join wording, multi-key, CTE and subquery sides, no
join, off flag, non-equality conditions, remote skip in local mode,
errors, timeout, and the note reaching `sql_execute` output.

… engine

Review found that a timeout on a local DuckDB count restarts the engine
helper and drops the session's scratch state, that work could continue
past the budget, and that remote-backed DuckDB passed as local.

- Local counts run only on base tables in a local DuckDB database (not
views, not `md:` or URL paths, not attached remote databases) whose
catalog estimate is at most 2,000,000 rows, and never with a short
driver timeout. Remote counts (`all` mode) get the remaining budget as
their own timeout; every step checks the deadline first.
- SQLite is no longer counted: without an index the semi-join is a
  nested loop.
- Subquery sides, CTE names, column alias lists and table samples are
skipped rather than rebuilt; equality operands keep their written
order; remote identifiers stay unquoted when simple.
- Tests: view and over-ceiling tables are skipped and scratch tables
survive; local DuckDB file checked; SQLite, `md:` DuckDB and remote
skipped in local mode; NULL keys never match.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
…r interrupted

Second review found the count could still inherit a session deadline and
restart the engine, run on after the budget, read a view that shadows the
gated table, and mis-resolve quoted names on remote warehouses.

- Only the scratch database and local DuckDB files are checked; remote
warehouses are never queried and the `all` mode is removed.
  `ALTIMATE_SQL_AUTO_CHECK=off` disables the check.
- Queries go straight to the connector with no timeout, deadline or
abort signal, so the engine is never interrupted. Each side must
resolve to exactly one local DuckDB base table of at most 500,000
rows (catalog estimate), with no view of the same name anywhere; a
semi-join at that size takes milliseconds even if the budget lapses.
- Skips when no warehouse was named, since the query may have run
  through another adapter.
- Tests: shadowing view, explicit-warehouse requirement, flag values.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
Independent review found the count ignored the WHERE clause, so a filtered
join where every returned row matched still got a loss warning.

- WHERE conjuncts that reference only the left or only the right table are
applied to that side of the count (rebuilt with DuckDB's own
`json_deserialize_sql`). A WHERE with a conjunct spanning both sides,
another relation, a bare column or a subquery skips the check.
- Remote-path detection reuses the drivers' `isLocalFilePath`, which also
covers `ducklake:`, for both the connection path and attached databases.
- The size-ceiling test now pairs the large table with an unshadowed one,
so it fails if the ceiling is removed; the comment on timeouts states
that the connection's own query timeout still applies.

📝 Walkthrough

Adds automatic join-coverage checks for eligible SQL reads against scratch or local DuckDB. When coverage is below the threshold, the tool adds an advisory to formatted output and sets a result metadata flag. The checks do not alter query results.

A rabbit checks the joins at night,
And counts the rows to measure right.
If matches fall below the line,
A warning joins the output fine.
The rows stay just as they were before,
Then hops away to check one more.

P2 Badge Preserve wide numeric literals when round-tripping filters

The serialized SQL AST is parsed into JavaScript numbers and later stringified again by sideSource, but only query_location values are neutralized. A valid filter such as c.id = 9007199254740993 therefore loses precision during JSON.parse, so json_deserialize_sql rebuilds the side with a different literal and the coverage count can inspect the wrong population, suppressing a real warning or emitting a false one. Preserve integer tokens outside JavaScript's safe range or rebuild the side without a lossy JSON round trip.

P2 Badge Measure coverage in the result query's snapshot

The coverage probe starts only after Dispatcher.call has returned and the lint pass has completed, then rereads the tables through several independent connector.execute calls. On the session scratch database, which is shared by concurrent subagents and releases its exclusive queue between each execute, another write can commit after the displayed rows were produced but before or during these probes. The warning can therefore describe different table contents from the result it annotates; the read and coverage count need a shared snapshot, or the check should be skipped when that consistency cannot be guaranteed.

…s filtered on the right

- Rebuilt WHERE conjuncts may contain only comparisons, BETWEEN, IN
lists, IS [NOT] NULL and casts of columns and constants. Function calls
(LIKE included), CASE and subqueries skip the check, so the
uncancellable count stays a cheap scan bounded by the 500,000-row
  ceiling.
- A LEFT JOIN with a right-side WHERE conjunct is skipped: that filter
runs after the join and drops the NULL-extended rows, which a
  pre-filtered count cannot describe.
- Tests for both.

P1 Badge Model downstream filtering before claiming LEFT JOIN retention

When a LEFT JOIN feeds a later filter such as GROUP BY c.id HAVING COUNT(f.id) > 0, or is nested beneath an INNER JOIN whose condition uses right-side columns, the unmatched left rows are absent from the final result. This branch nevertheless says they stay as NULL-extended rows because only WHERE is inspected and tableJoins also accepts nested joins; skip these LEFT joins or account for HAVING, QUALIFY, and parent-join semantics before emitting this retention claim.

Holding further fixes on this PR. The open findings (LEFT JOIN retention under HAVING/QUALIFY/parent joins, the count continuing past the budget on the shared connector, snapshot consistency, and wide numeric literals) share one root cause: running extra probe queries inside every sql_execute call on the shared scratch connection.

Rather than add more guards, the plan is to simplify: if an in-flight evaluation shows the note changes agent behavior, the check moves to run once on the final query at commit time (nothing runs after it, so it cannot block later queries or drift from the displayed snapshot) and reports only inner-join loss. If it shows no effect, this PR will be closed. The threads stay open until then.

Closing. An evaluation of this exact version showed the note never fired on the case it targets: agents wrote join keys unqualified (on bc = ParticipantBarcode) or wrapped in functions (upper(trim(x)) = y.bc), and this matcher only accepts t.col = u.col. Combined with the open findings about running probe queries inside every sql_execute call, the check is being redesigned instead: it will run once on the final query at commit time (inner-join loss only), resolve unqualified and simply-wrapped keys against the schema, and keep its queries bounded and local. That work will come as a new PR.
