Fix Decodex App run script paths

Summary

• resolve the app script git common directory as an absolute path
• keep staging output under the shared repo target directory regardless of caller cwd

Verification

• ./apps/decodex-app/script/build_and_run.sh --verify
• cargo make test-decodex-app-stage
• git diff --check
