`comms pipeline` ignores experiment report toggle

Issue Details

comms pipeline doesn't respect the report disabled config key in an experiment.toml file. To skip report, the CLI override (--skip-report) has to be provided.

The warning that is triggered by an experiment.toml/CLI mismatch also uses --skip-convert instead of --skip-report.
