Summary

  • integrate the code-intelligence v2 source-generation and PurRDF extractor work
  • integrate remediation outcomes, token-economy measurement, managed Git runtime fixes, and new-branch pre-push handling
  • preserve the reviewed dependency ordering from all eight topic branches in one aggregate branch

Branch coverage

The integration branch contains the exact tips of:

  • feat/code-intel-v2-go
  • feat/code-intel-v2-purrdf
  • feat/token-economy-measurement
  • fix/main-ci-failures
  • fix/pre-push-new-branch-scope
  • fix/remediation-outcome-materialization
  • fix/store-migration-identical-duplicates

fix/sandbox-ssh-userns-config is patch-equivalent to content already merged by PR #268.

Validation

  • aggregate DAG and patch-equivalence audit
  • remerge-resolution review of all seven merge commits
  • signature verification for the integration history
  • git diff --check origin/main...HEAD
  • GitHub checks required before merge

The local host-activation build reached the PurRDF compile step, then encountered workspace authority boundaries while syncing user-level agent configuration. No validation bypass is used; GitHub checks remain the merge gate.

Checklist

  • Scope and branch coverage reviewed
  • Generated-file ownership reviewed
  • No secrets or credentials added
  • No CLA-impacting contributor change
  • Squash merge required

Integrate code intelligence v2 and runtime fixes

Summary

Integrates the eight active topic branches as one dependency-ordered change. The result adds exact source generations, the pinned PurRDF semantic extractor, remediation lifecycle outcomes, token-economy measurement, managed Git sandbox fixes, and correct new-branch pre-push scoping.

Requirements satisfied

  • Every live unmerged origin branch is ancestry-contained by integration/code-intel-v2.
  • Local fix/sandbox-ssh-userns-config is patch-equivalent to PR fix(sandbox): present /etc/ssh as user-owned inside the user namespace #268 content already on main.
  • Store migration preserves identical duplicate rows and rejects conflicting duplicates.
  • Remediation outcomes, token measurements, exact source generations, and PurRDF facts are deterministic and provenance-bearing.
  • Managed Git worktree and pre-push behavior retain fail-closed policy enforcement.

Files and purpose

  • Go code under go/internal/ and go/cmd/: runtime, policy, code-intelligence, source-generation, and remediation behavior.
  • rust/purrdf-code-intel-extractor/: pinned one-shot RDF/SPARQL semantic extraction protocol.
  • Python tests and support under tests/: runtime and lint-capture integration coverage.
  • Makefile, configuration, and documentation: build/gate wiring and public operator contract.
  • .gitignore and repo-ignore repair: derived code-intelligence v2 state remains untracked.

Validation

  • Aggregate DAG, ancestry, and patch-equivalence audit: passed.
  • All integration commits: valid signatures.
  • Remerge-resolution review of all seven merge commits: passed; only the final merge carried an intentional ignore/repair resolution.
  • git diff --check origin/main...HEAD: passed.
  • GitHub required checks must pass before ghprsq runs.
  • Local host activation encountered workspace authority boundaries while syncing generated files and user-level Codex trust; no check was bypassed and no local full-gate success is claimed.

Standing constraints and deferral gate

  • No .goals, .baseline, .deficiencies, PLAN.md, or MISSING.md authority file exists in the checkout.
  • Deferral scan hits were limited to test-fixture identifiers and trace text containing followup; they describe lifecycle event data, not postponed work.
  • No unresolved work is represented as complete in these notes.

Implementation notes

  • The integration branch is based directly on current origin/main and is zero commits behind.
  • Component branches are merged only through the aggregate branch to preserve their reviewed dependency order.
  • Token-economy code supplies a measurement framework; these notes make no empirical savings claim.

Conflict resolutions

  • The final integration merge preserved both feature lines and added .coding-ethos/code-intel-v2/ to generated-runtime ignore and repair coverage.
  • No other merge commit contains a manual remerge-resolution delta.

Changes

Code-intel v2 and PurRDF extraction

Layer / File(s) Summary
Source contracts and language support
go/internal/astfacts/*, go/internal/codeintel/source_v2_types.go, rust/purrdf-code-intel-extractor/*
Adds language descriptors, Rust parsing, source-status contracts, deterministic facts, provenance, and a one-shot RDF/SPARQL extractor protocol.
Immutable source indexing
go/internal/codeintel/source_v2_*.go
Builds content-addressed manifests and fragments, tracks deltas and tombstones, validates extractor identity, reports coverage, and supports exact queries.
CLI and metadata integration
go/internal/codeintelcli/*, go/internal/hooks/*, go/internal/mcp/*, go/internal/agenthooks/*
Adds sync, status, and rebuild-derived, retains rebuild-index as a deprecated alias, and publishes v2 status metadata.

Token-economy evidence

Remediation and migration integrity
go/internal/codeintel/ingest.go, write.go, go/internal/evidence/*, store_migration_rows.go
Persists automatic remediation outcomes with source metadata, cleans stale automatic outcomes, and distinguishes equal duplicates from conflicting row variants.

Estimated code review effort: 5 (Critical) | ~120 minutes

Merge Risk: 🟡 Moderate · up to fd78c

This PR adds a cross-language source-index pipeline alongside token-economy and runtime changes, but the current version still has unresolved contract, validation, configuration, retry, executable-selection, and concurrency issues that could produce incorrect facts, mismatched runtime behavior, failed retries, stale results, or unintended code execution. Merge should wait for fixes or explicit owner acceptance.

A rabbit sorts the source paths bright

And checks each hash by moonlit light
RDF facts cross the gate
Three token arms record their state
Receipts settle, crisp and nice
While carrots guard the build device

predicate instead of defining local copies. Keep validateSharedLockDirectory in
runtime_exec.go as the local error-wrapping layer.

In `@go/internal/tokeneconomy/benchmark_manifest.go`:
- Line 510: Update validateFullConfigOverrides to normalize each override key
path with TrimSpace before comparing it against controlled settings, preventing

baseline commit and excluded from benchmarkChangedPaths results.

In `@go/internal/tokeneconomy/benchmark_validation.go`:
- Around line 139-141: Update the git ls-files arguments in benchmark validation
to include ignored untracked files while preserving NUL-delimited output, so
receipt.ChangedPaths captures every newly created path and benchmarkPathAllowed
can enforce scope.

In `@go/internal/tokeneconomy/ledger.go`:
- Around line 352-358: Update usageDecreased to also compare
CacheCreationInputTokens and CacheReadInputTokens, treating a decrease in either
cumulative cache counter as usage decreasing while preserving the existing
checks.

In `@go/internal/tokeneconomy/mechanisms.go`:
- Line 91: Define the contract for metrics.AvoidedContextTokens and ensure it
cannot be negative if it represents avoided tokens: clamp the subtraction of
RawContextTokens and DeliveredContextTokens at zero before persisting it. If the
metric is intended as a signed delta instead, rename the field or document that
contract consistently across its calculation and storage.

In `@go/internal/tokeneconomy/report.go`:
- Around line 481-489: Update comparisonConclusion so it returns inconclusive
before evaluating conclusive savings or regression outcomes when
comparison.PrecisionMet is false. Preserve the existing quality and interval
checks for cases where precision is met, including both ConclusionCausalSavings
and ConclusionTokenRegression.

In `@rust/purrdf-code-intel-extractor/Cargo.toml`:
- Around line 12-13: Update the purrdf-rdf and purrdf-sparql-algebra dependency
entries to use HTTPS Git URLs instead of the SSH endpoint, while preserving the
existing repository and revision pin so cargo test --locked remains reproducible
in CI.

Apply the same fix in `@Makefile` at line 597: Covers the build target that
triggers extractor dependency installation.

In `@rust/purrdf-code-intel-extractor/src/sparql.rs`:
- Around line 746-751: Align named_pattern_value and the protocol contract for
quoted-triple predicates: either change SemanticTerm::QuotedTriple::predicate to
a SemanticTerm so variable predicates remain tagged, or update PROTOCOL.md to
explicitly define the existing ?-prefixed encoding for this field; keep
serialization and documented consumer expectations consistent.

118-126: 🩺 Stability & Availability | 🟡 Minor | ⚡ Quick win

Remove a partially written artifact on failure.

If Write, Sync, or Close fails, this function leaves its exclusively created file in place. The caller records paths only after success, so its cleanup cannot remove that partial file. A retry with the same prefix then fails because the path already exists.

Remove path after the failed close sequence before returning the error.

- Line 65: Update the fake provenance setup in the relevant test fixture so RDF
results provide a non-nil Provenance.Start while retaining subject_start
fidelity, and SPARQL results use SpanFidelity none with Provenance.Start nil.
Ensure each fixture matches its language contract before sync behavior is
tested.

In `@go/internal/tokeneconomy/benchmark_manifest.go`:
- Line 514: Update benchmarkCodexArguments to canonicalize override keys before
forwarding them, or reject TOML key syntax that cannot be represented as Codex
dotted paths; ensure each dotted segment is trimmed and quoted-key forms are
handled or rejected. Keep validateFullConfigOverrides and the benchmark override
flow consistent, and update the affected test to verify canonical output or
rejection.

In `@go/internal/tokeneconomy/artifact.go`:
- Around line 118-126: Update the artifact-writing flow in the function
containing os.OpenFile so that when errors.Join(writeErr, syncErr, closeErr)
reports a failure, it removes path before returning the error. Preserve the
existing joined error as the returned result and perform cleanup only after the
Write, Sync, and Close sequence fails.

475-476: Require a start position for subject_start facts.

SpanFidelity == "subject_start" still passes when provenance.Start == nil. Reject the nil start before validating its coordinates.
